For example like Ninian and Nils, different portrait, different class but same level and stats.
Is that similar to the transition from the Lyn Mode characters to the none Lyn Mode characters, if thats the case the case I just see how that works.

honestly, I don't think there is any easy way to do this.
you could try reusing the Ninian and Nils character slots and see if you can manage that, but besides that, you would probably need to do a good amount of ASM hacking (especially if the classes are different).
I don't think it's similar to the Lyn mode -> Eliwood/Hector mode transition because for those it's the same character, not a different one, so yeah.

Thanks Blazer, since my ASM hacking knowledge is equal to 0, I think I would do best at just useing the character slots.
