Which version of Nightmare Module is best for modding?

A single module won't get you far. They come packaged together though, so you don't have to download them separately. Once you have the nightmare program (if it isn't included in the zipped file with the modules you might have to do a Google search for it), just use it to open the ROM you have (probably clean unless you're looking at the work of someone else). Then you load individual modules for whichever task you're trying to do. In the beginning, class, character, and item editing is probably the easiest / most straight forward.

What game are you hacking? "Versions" of nightmare modules exist to edit specific games. You will need the one for the game you are editing. (Fire Emblem = FE7, Fire Emblem: The Sealed Sword = FE6. Fire Emblem: The Sacred Stones = FE8.)
There is no reason you should be unable to figure out how to get it to work properly. Nightmare is entirely self-explanatory. Open a rom, load a module, edit, apply, save. Done.
