For example, I want to port Chad's portrait from FE6 to FE7. I tried to follow Blazer's tutorial but no matter what, Chad's mouth is always misaligned with his face. Is there a way I can fix this?

I'm guessing you are using FEditor adv for everything? If you export chad's portrait from 6 and then move it over directly there shouldn't be a problem with formatting.
Is it only the mouth that's misaligned? Because if that's the case it should be an easy enough fix.

I'll look into it later to see if i can get the same thing to happen. You could try ripping the portrait from the game and making your own frames and stuff. It's not super difficult to do(and i think the ultimate tutorial has a thing on it if you're not familiar with the process of making frames)
