I would say he's a villain who helped evil simply to end the suffering of the people, like that dude in Der Langrisser. He's a complex character, but he has decided what is for the best.

And as far as I got he didn't seem anything like a villain. Just an antagonist. (Unless you mean he reveals himself in one of the paths)
And villain... Shinra as a whole. The concept of an enterprise in the medieval age was pretty steampunk, pretty nice. FE7 had some very good ideas, and that is what saves the game.
Mastermind villains... It is hard to think of a game with a villain as cool as Magneto.
